Feel free to contribute to the list:
Bug 1: BG leaders cannot move people one for one on the raid grouping. Currently, in order to move someone into another group, there has to be an empty slot. So if you have a 40 man raid, AV, you cannot move groups around.
Bug 2: BG leaders cannot change the loot settings. It is stuck on group loot; if this is WAI it's horrible, as people can't do things like collect hides.
Bug 3: Warlocks CANNOT summon people from another realm.
Bug 4: Snowballs! We cant use them in battelgrounds... but I'm sure this is WAI since people cant leave a group it would be quite the griefing tool.
Bug 5: Disconnecting during a BG in anyway will result in a lot of misinformation upon returning. Team balance reports, as well as a multitude of "unknowns" for anyone not of your realm in BG.
Bug 6: BG battle maps disappear anytime a resource goes into conflict.
Bug 7: BG battle information is not displaying correctly, or not at all for factions.
Bug 8: Paladins are annoying, and can bubble to invulnerability. Annoying as they can do this and keep healing.... ya, I know it's not a bug... but at lest I tried. :D
I'm sure there's more, but Ive had a few drinks and I'm having trouhble typing.

Thanks. Some of these were news to me (warlock summoning, fixed now).
Not being able to change the loot setting is currently WAI. The thinking is that since you don't get to choose the leader of the raid group, group loot is the most fair setting. The leader could thus make himself loot master and take everything. I suppose we could let it be changed, just not to master loot.
Most of the disconnect related issues should be fixed next update, as well as the main thing causing disconnects in the first place, I hope.
