I signed on today and noticed that all my addon settings had been reset. I really didn't want to have to reconfigure all my addons, so I started poking around a bit.
It turns out that Blizzard had slightly changed my realm name: "Archimonde " turned into "Archimonde" - notice the removal of a space at the end. This screwed up all addons that had realm-specific settings. I'm not sure if this was specific to my realm or not.
So, if you found you lost all your settings, relax, they're still around. Go in to the WOW dir, in WTF\Account\<YourAccountName>\SavedVariables and open up all the .lua files with an editor that supports search-and-replace. Do the following steps (replace Archimonde with your realm name, if it affects other realms):
1. Back up your SavedVariables directory first, in case you screw up.
2. Replace 'Archimonde"' with 'FooBar"' (notice the double quotes at the end). (FooBar is arbitrary. You basically want to get rid of any settings saved under the new realm name without a space).
3. Replace 'Archimonde ' (notice the space at the end) with 'Archimonde' (no space).
4. You should be good to go.
Hope this helps some people.
