All history has a means of changing based on perception. Often history is written by the victors but there are other tales that tend to surface over time.

I believe this to be the case for World of Warcraft as well. It is a living and breathing world filled with ups and downs, winners and losers. An enemy today can become an ally tommorrow and so on.

Without some flexibility stories become far too predictable and stale. Allowing for those 'holes' as you call them allows for innovation and interesting new ideas to come to life.

So if the lore is swiss cheese, I'd argue that it is some pretty darn good swiss cheese at that.

Actually that would be the work of the technical team of which are working very hard right now.

As to address the lore aspects.

I've seen spaceships used before in a lore circumstance. It's not anything new. I can understand people's dislike of the idea however and everyone is of course entitled to their opinions on what makes good lore and what doesn't.

We are in fact not talking about reality but fantasy in an ever evolving world. Things can and will change as more content and 'information' is added into the world. Some people are purists and don't like the idea of science fiction interacting with fantasy. In this case though, we need to remember that the Titans went from world to world shaping it as they saw fit. In effect this was space travel. While not in a spaceship it does bring to mind the possibilities that it could lead to.

Meanwhile the Gnomes and Goblins tinker around with both machinery and explosives using their own brand of science. Who are we to say that there aren't other technologies that are unavailable to Azeroth and are yet to come to light?

I'm not saying spaceships should be the norm by any means or that we should expect to see them appear in WoW as a regular occurance, but it is something worth considering that their mere existence is a possibility and thus the means of the Draenei's transport to Azeroth is a distinct possibility in a progressively more complex world.
